It will mean a return to Colchester for Dons boss Johnnie Jackson, along with fellow former U's players Owen Goodman, Riley Harbottle, John-Joe O'Toole and Alistair Smith.
The U’s booked their place in the knockout stages of the competition with a comprehensive 3-0 home win over Arsenal under-21s, last week.
Danny Cowley’s side progressed from Southern Group E as group winners, following a 2-0 win over fellow League Two side MK Dons and a 1-1 draw at Leyton Orient, of League One.
In the Round of 32, clubs remain regionalised with each group winner being drawn at home to a second-placed club from a different qualifying group.
Colchester have already earned £45,000 from this season’s competition, with another £20,000 up for grabs if they win their last 32 tie.
Colchester are due to host Wimbledon in League Two, on February 22.
Ties are set to be played in the week commencing December 9.
