David Farrell gave Peterborough the lead before Wayne Andrews equalised from the penalty spot.
Colchester's victory was secured with an own goal from Craig Ireland.
There was not such good news in League Two with Southend United losing 2-0 at Rochdale.
Home skipper Gary Jones fired in a 30-yard rocket in the third minute and scored a second from the penalty spot when Adam Barrett handled Paul Tait's shot.
Rochdale were reduced to ten men on 54 minutes after Leo Bertos clashed with Mark Bentley.
Drewe Broughton had Southend's best chance, volleying wide of an empty net from 30 yards after a poor clearance.
