Top-scorer Tes Bramble blasted home his ninth goal of the season to give the Shrimpers their second 1-0 win of the week.
The Blues striker left it late to grab the points, firing home Barrington Belgrave's right-wing cross in the 89th minute from 20 yards.
Southend's victory came after Jay Smith's strike gave Rob Newman's team a 1-0 away win at Shrewsbury on Tuesday night. But the seasiders remain 15th in the Division Three table tonight with 35 points.
