Witham put up a spirited display before going down 4-1 to a Southend United side that included eight players with first-team experience.
The result was effectively decided by half time as Republic of Ireland under-18 international Trevor Fitzpatrick hit two goals for Southend.
Kevin Maher made it three after 62 minutes and Simon Livett's deflected free-kick put the scoreline beyond doubt after 65.
But Witham's young guns never gave up the fight, and Tony Constantinou twice went close, including one outrageous lob from almost on the halfway line that hit the bar.
He finally hit the target on 81 minutes when he curled a shot past Spittle and into the top corner.
