Witham had two half-chances in the first five minutes but Adam Morrish failed to connect properly with his shot.
A low shot from Wayne Vaughan was easily saved by Mark Teasdale, the home keeper.
These proved to be the only chances Witham had during the first half as Hungerford dominated play, but they failed to score and only a clearance off the line by Dean Braybrook kept the game goalless at half time.
The game followed a similar pattern after the break until the last 15 minutes as Witham began to get on top.
After a good run down the left by Lee Guiver, who crossed to cause a goalmouth scramble with Tony Constantino, Mitchell Springett and Simon Roberts all having shots blocked and in the 85th minute, Teasdale saved brilliantly from Guiver.
Then, for once this season, a decision went Witham's way when they were awarded a penalty in the 89th minute as Springett was pulled down by Teasdale after he had worked his way through and was about to shoot.
Young Lee Guiver took the resulting penalty and considering all the tension at that stage of the game, he scored, making penalty-taking look easy.
Three welcome points ease Witham's relegation problems for a while.
